If that is not the case then ignore everything that follows and instead tell us exactly what you are doing. If that is what is happening then it is not a problem with Skyrim. The Nexus site may be having problems, or they may just be overloaded with people trying to download stuff. First you should check that you are using the most recent version of NMM 0.
If that is OK then you can either wait awhile before trying again, or you can use the "download manually" link right beside the green button in the Files section of the mod's page. If your web browse also fails to download the mod then you will need to wait until Nexus fixes the problem or is less busy. If the web browser completes the download - start up NMM, select the Mods tab, click on the blue puzzle piece on the left side the icon at the top of the column of icons , navigate to the file that was just downloaded and select it, then click on the Open button.

Ok, I checked the little box at the bottom of the game selection dialog a long time ago, so I don't even see it anymore - I start up NMM and it goes right to the main window with Skyrim already selected. Like I said at the beginning, if it is a NMM issue then you should be asking there. The only thing I can think of trying is to select a game other than Skyrim, and if that works try using the Change Game Mode icon top right of the main window to switch into Skyrim mode.
If you are able to get the main window running, but just not with Skyrim, use the drop down menu of the Change Game Mode icon and select "Rescan Installed Games The other option is to re-install NMM and start over - it should remember what mods you have downloaded, activated, and enabled for all games - but it would be best to check with the Nexus people to make sure.
